    Cognitive neuroscience explores the mechanisms of cognition by studying its structural and functional brain correlates. Many studies have combined structural and functional neuroimaging techniques to uncover the complex relationship between them. Here, we report the first systematic review that assesses how information from structural and functional neuroimaging methods can be integrated to investigate the brain substrates of cognition. Web of Science and Scopus databases were searched for studies of healthy young adult populations that collected cognitive data, and structural and functional neuroimaging data. Five percent of screened studies met all inclusion criteria. Next, 50% of included studies related cognitive performance to brain structure and function without quantitative analysis of the relationship. Finally, 31% of studies formally integrated structural and functional brain data. Overall, many studies consider either structural or functional neural correlates of cognition, and of those that consider both, they have rarely been integrated. We identified four emergent approaches to the characterisation of the relationship between brain structure, function and cognition; comparative, predictive, fusion and complementary. We discuss the insights provided each approach about the relationship between brain structure and function and how it impacts cognitive performance. In addition, we discuss how authors can select approaches to suit their research questions.

    The Brain Imaging Data Structure (BIDS) is a community-driven standard for the organization of data and metadata from a growing range of neuroscience modalities. This paper is meant as a history of how the standard has developed and grown over time. We outline the principles behind the project, the mechanisms by which it has been extended, and some of the challenges being addressed as it evolves. We also discuss the lessons learned through the project, with the aim of enabling researchers in other domains to learn from the success of BIDS. International audience

    Meditation is a family of mental practices that encompasses a wide array of techniques employing distinctive mental strategies. We systematically reviewed 78 functional neuroimaging (fMRI and PET) studies of meditation, and used activation likelihood estimation to meta-analyze 257 peak foci from 31 experiments involving 527 participants. We found reliably dissociable patterns of brain activation and deactivation for four common styles of meditation (focused attention, mantra recitation, open monitoring, and compassion/loving-kindness), and suggestive differences for three others (visualization, sense-withdrawal, and non-dual awareness practices). Overall, dissociable activation patterns are congruent with the psychological and behavioral aims of each practice. Some brain areas are recruited consistently across multiple techniques - including insula, pre/supplementary motor cortices, dorsal anterior cingulate cortex, and frontopolar cortex - but convergence is the exception rather than the rule. A preliminary effect-size meta-analysis found medium effects for both activations (d = .59) and deactivations (d = -.74), suggesting potential practical significance. Our meta-analysis supports the neurophysiological dissociability of meditation practices, but also raises many methodological concerns and suggests avenues for future research.

    Neuroimaging meta-analysis is an area of growing interest in statistics. The special characteristics of neuroimaging data render classical meta-analysis methods inapplicable and therefore new methods have been developed. We review existing methodologies, explaining the benefits and drawbacks of each. A demonstration on a real dataset of emotion studies is included. We discuss some still-open problems in the field to highlight the need for future research.

    We present Clinica (www.clinica.run), an open-source software platform designed to make clinical neuroscience studies easier and more reproducible. Clinica aims for researchers to i) spend less time on data management and processing, ii) perform reproducible evaluations of their methods, and iii) easily share data and results within their institution and with external collaborators. The core of Clinica is a set of automatic pipelines for processing and analysis of multimodal neuroimaging data (currently, T1-weighted MRI, diffusion MRI and PET data), as well as tools for statistics, machine learning and deep learning. It relies on the brain imaging data structure (BIDS) for the organization of raw neuroimaging datasets and on established tools written by the community to build its pipelines. It also provides converters of public neuroimaging datasets to BIDS (currently ADNI, AIBL, OASIS and NIFD). Processed data include image-valued scalar fields (e.g. tissue probability maps), meshes, surface-based scalar fields (e.g. cortical thickness maps) or scalar outputs (e.g. regional averages). These data follow the ClinicA Processed Structure (CAPS) format which shares the same philosophy as BIDS. Consistent organization of raw and processed neuroimaging files facilitates the execution of single pipelines and of sequences of pipelines, as well as the integration of processed data into statistics or machine learning frameworks. The target audience of Clinica is neuroscientists or clinicians conducting clinical neuroscience studies involving multimodal imaging, and researchers developing advanced machine learning algorithms applied to neuroimaging data.     Analytical workflows in functional magnetic resonance imaging are highly flexible with limited best practices as to how to choose a pipeline. While it has been shown that the use of different pipelines might lead to different results, there is still a lack of understanding of the factors that drive these differences and of the stability of these differences across contexts. We use community detection algorithms to explore the pipeline space and assess the stability of pipeline relationships across different contexts. We show that there are subsets of pipelines that give similar results, especially those sharing specific parameters (e.g. number of motion regressors, software packages, etc.). Those pipeline-to-pipeline patterns are stable across groups of participants but not across different tasks. By visualizing the differences between communities, we show that the pipeline space is mainly driven by the size of the activation area in the brain and the scale of statistic values in statistic maps.

    Positron Emission Tomography (PET) is an imaging technique which can be used to investigate chemical changes in human biological processes such as cancer development or neurochemical reactions. Most dynamic PET scans are currently analyzed based on the assumption that linear first order kinetics can be used to adequately describe the system under observation. However, there has recently been strong evidence that this is not the case. In order to provide an analysis of PET data which is free from this compartmental assumption, we propose a nonparametric deconvolution and analysis model for dynamic PET data based on functional principal component analysis. This yields flexibility in the possible deconvolved functions while still performing well when a linear compartmental model setup is the true data generating mechanism. As the deconvolution needs to be performed on only a relative small number of basis functions rather than voxel by voxel in the entire 3-D volume, the methodology is both robust to typical brain imaging noise levels while also being computationally efficient. The new methodology is investigated through simulations in both 1-D functions and 2-D images and also applied to a neuroimaging study whose goal is the quantification of opioid receptor concentration in the brain.     Machine learning is playing an increasingly important role in medical image analysis, spawning new advances in the clinical application of neuroimaging. There have been some reviews on machine learning and epilepsy before, and they mainly focused on electrophysiological signals such as electroencephalography (EEG) and stereo electroencephalography (SEEG), while neglecting the potential of neuroimaging in epilepsy research. Neuroimaging has its important advantages in confirming the range of the epileptic region, which is essential in presurgical evaluation and assessment after surgery. However, it is difficult for EEG to locate the accurate epilepsy lesion region in the brain. In this review, we emphasize the interaction between neuroimaging and machine learning in the context of epilepsy diagnosis and prognosis. We start with an overview of epilepsy and typical neuroimaging modalities used in epilepsy clinics, MRI, DWI, fMRI, and PET. Then, we elaborate two approaches in applying machine learning methods to neuroimaging data: (i) the conventional machine learning approach combining manual feature engineering and classifiers, (ii) the deep learning approach, such as the convolutional neural networks and autoencoders. Subsequently, the application of machine learning on epilepsy neuroimaging, such as segmentation, localization, and lateralization tasks, as well as tasks directly related to diagnosis and prognosis are looked into in detail. Finally, we discuss the current achievements, challenges, and potential future directions in this field, hoping to pave the way for computer-aided diagnosis and prognosis of epilepsy.

    Leading neuroimaging studies have pushed 3T MRI acquisition resolutions below 1.0 mm for improved structure definition and morphometry. Yet, only few, time-intensive automated image analysis pipelines have been validated for high-resolution (HiRes) settings. Efficient deep learning approaches, on the other hand, rarely support more than one fixed resolution (usually 1.0 mm). Furthermore, the lack of a standard submillimeter resolution as well as limited availability of diverse HiRes data with sufficient coverage of scanner, age, diseases, or genetic variance poses additional, unsolved challenges for training HiRes networks. Incorporating resolution-independence into deep learning-based segmentation, i.e., the ability to segment images at their native resolution across a range of different voxel sizes, promises to overcome these challenges, yet no such approach currently exists. We now fill this gap by introducing a Voxelsize Independent Neural Network (VINN) for resolution-independent segmentation tasks and present FastSurferVINN, which (i) establishes and implements resolution-independence for deep learning as the first method simultaneously supporting 0.7-1.0 mm whole brain segmentation, (ii) significantly outperforms state-of-the-art methods across resolutions, and (iii) mitigates the data imbalance problem present in HiRes datasets. Overall, internal resolution-independence mutually benefits both HiRes and 1.0 mm MRI segmentation. With our rigorously validated FastSurferVINN we distribute a rapid tool for morphometric neuroimage analysis.     A key issue to Alzheimer's disease clinical trial failures is poor participant selection. Participants have heterogeneous cognitive trajectories and many do not decline during trials, which reduces a study's power to detect treatment effects. Trials need enrichment strategies to enroll individuals who will decline. We developed machine learning models to predict cognitive trajectories in participants with early Alzheimer's disease (n=1342) and presymptomatic individuals (n=756) over 24 and 48 months respectively. Baseline magnetic resonance imaging, cognitive tests, demographics, and APOE genotype were used to classify decliners, measured by an increase in CDR-Sum of Boxes, and non-decliners with up to 79% area under the curve (cross-validated and out-of-sample). Using these prognostic models to recruit enriched cohorts of decliners can reduce required sample sizes by as much as 51%, while maintaining the same detection power, and thus may improve trial quality, derisk endpoint failures, and accelerate therapeutic development in Alzheimer's disease.     Cognitive neuroscience explores the mechanisms of cognition by studying its structural and functional brain correlates. Many studies have combined structural and functional neuroimaging techniques to uncover the complex relationship between them. Here, we report the first systematic review that assesses how information from structural and functional neuroimaging methods can be integrated to investigate the brain substrates of cognition. Web of Science and Scopus databases were searched for studies of healthy young adult populations that collected cognitive data, and structural and functional neuroimaging data. Five percent of screened studies met all inclusion criteria. Next, 50% of included studies related cognitive performance to brain structure and function without quantitative analysis of the relationship. Finally, 31% of studies formally integrated structural and functional brain data. Overall, many studies consider either structural or functional neural correlates of cognition, and of those that consider both, they have rarely been integrated. We identified four emergent approaches to the characterisation of the relationship between brain structure, function and cognition; comparative, predictive, fusion and complementary. We discuss the insights provided each approach about the relationship between brain structure and function and how it impacts cognitive performance. In addition, we discuss how authors can select approaches to suit their research questions.

    The Brain Imaging Data Structure (BIDS) is a community-driven standard for the organization of data and metadata from a growing range of neuroscience modalities. This paper is meant as a history of how the standard has developed and grown over time. We outline the principles behind the project, the mechanisms by which it has been extended, and some of the challenges being addressed as it evolves. We also discuss the lessons learned through the project, with the aim of enabling researchers in other domains to learn from the success of BIDS. International audience

    Meditation is a family of mental practices that encompasses a wide array of techniques employing distinctive mental strategies. We systematically reviewed 78 functional neuroimaging (fMRI and PET) studies of meditation, and used activation likelihood estimation to meta-analyze 257 peak foci from 31 experiments involving 527 participants. We found reliably dissociable patterns of brain activation and deactivation for four common styles of meditation (focused attention, mantra recitation, open monitoring, and compassion/loving-kindness), and suggestive differences for three others (visualization, sense-withdrawal, and non-dual awareness practices). Overall, dissociable activation patterns are congruent with the psychological and behavioral aims of each practice. Some brain areas are recruited consistently across multiple techniques - including insula, pre/supplementary motor cortices, dorsal anterior cingulate cortex, and frontopolar cortex - but convergence is the exception rather than the rule. A preliminary effect-size meta-analysis found medium effects for both activations (d = .59) and deactivations (d = -.74), suggesting potential practical significance. Our meta-analysis supports the neurophysiological dissociability of meditation practices, but also raises many methodological concerns and suggests avenues for future research.

    Neuroimaging meta-analysis is an area of growing interest in statistics. The special characteristics of neuroimaging data render classical meta-analysis methods inapplicable and therefore new methods have been developed. We review existing methodologies, explaining the benefits and drawbacks of each. A demonstration on a real dataset of emotion studies is included. We discuss some still-open problems in the field to highlight the need for future research.

    We present Clinica (www.clinica.run), an open-source software platform designed to make clinical neuroscience studies easier and more reproducible. Clinica aims for researchers to i) spend less time on data management and processing, ii) perform reproducible evaluations of their methods, and iii) easily share data and results within their institution and with external collaborators. The core of Clinica is a set of automatic pipelines for processing and analysis of multimodal neuroimaging data (currently, T1-weighted MRI, diffusion MRI and PET data), as well as tools for statistics, machine learning and deep learning. It relies on the brain imaging data structure (BIDS) for the organization of raw neuroimaging datasets and on established tools written by the community to build its pipelines. It also provides converters of public neuroimaging datasets to BIDS (currently ADNI, AIBL, OASIS and NIFD). Processed data include image-valued scalar fields (e.g. tissue probability maps), meshes, surface-based scalar fields (e.g. cortical thickness maps) or scalar outputs (e.g. regional averages). These data follow the ClinicA Processed Structure (CAPS) format which shares the same philosophy as BIDS. Consistent organization of raw and processed neuroimaging files facilitates the execution of single pipelines and of sequences of pipelines, as well as the integration of processed data into statistics or machine learning frameworks. The target audience of Clinica is neuroscientists or clinicians conducting clinical neuroscience studies involving multimodal imaging, and researchers developing advanced machine learning algorithms applied to neuroimaging data.     Analytical workflows in functional magnetic resonance imaging are highly flexible with limited best practices as to how to choose a pipeline. While it has been shown that the use of different pipelines might lead to different results, there is still a lack of understanding of the factors that drive these differences and of the stability of these differences across contexts. We use community detection algorithms to explore the pipeline space and assess the stability of pipeline relationships across different contexts. We show that there are subsets of pipelines that give similar results, especially those sharing specific parameters (e.g. number of motion regressors, software packages, etc.). Those pipeline-to-pipeline patterns are stable across groups of participants but not across different tasks. By visualizing the differences between communities, we show that the pipeline space is mainly driven by the size of the activation area in the brain and the scale of statistic values in statistic maps.

    Positron Emission Tomography (PET) is an imaging technique which can be used to investigate chemical changes in human biological processes such as cancer development or neurochemical reactions. Most dynamic PET scans are currently analyzed based on the assumption that linear first order kinetics can be used to adequately describe the system under observation. However, there has recently been strong evidence that this is not the case. In order to provide an analysis of PET data which is free from this compartmental assumption, we propose a nonparametric deconvolution and analysis model for dynamic PET data based on functional principal component analysis. This yields flexibility in the possible deconvolved functions while still performing well when a linear compartmental model setup is the true data generating mechanism. As the deconvolution needs to be performed on only a relative small number of basis functions rather than voxel by voxel in the entire 3-D volume, the methodology is both robust to typical brain imaging noise levels while also being computationally efficient. The new methodology is investigated through simulations in both 1-D functions and 2-D images and also applied to a neuroimaging study whose goal is the quantification of opioid receptor concentration in the brain.     Machine learning is playing an increasingly important role in medical image analysis, spawning new advances in the clinical application of neuroimaging. There have been some reviews on machine learning and epilepsy before, and they mainly focused on electrophysiological signals such as electroencephalography (EEG) and stereo electroencephalography (SEEG), while neglecting the potential of neuroimaging in epilepsy research. Neuroimaging has its important advantages in confirming the range of the epileptic region, which is essential in presurgical evaluation and assessment after surgery. However, it is difficult for EEG to locate the accurate epilepsy lesion region in the brain. In this review, we emphasize the interaction between neuroimaging and machine learning in the context of epilepsy diagnosis and prognosis. We start with an overview of epilepsy and typical neuroimaging modalities used in epilepsy clinics, MRI, DWI, fMRI, and PET. Then, we elaborate two approaches in applying machine learning methods to neuroimaging data: (i) the conventional machine learning approach combining manual feature engineering and classifiers, (ii) the deep learning approach, such as the convolutional neural networks and autoencoders. Subsequently, the application of machine learning on epilepsy neuroimaging, such as segmentation, localization, and lateralization tasks, as well as tasks directly related to diagnosis and prognosis are looked into in detail. Finally, we discuss the current achievements, challenges, and potential future directions in this field, hoping to pave the way for computer-aided diagnosis and prognosis of epilepsy.

    Leading neuroimaging studies have pushed 3T MRI acquisition resolutions below 1.0 mm for improved structure definition and morphometry. Yet, only few, time-intensive automated image analysis pipelines have been validated for high-resolution (HiRes) settings. Efficient deep learning approaches, on the other hand, rarely support more than one fixed resolution (usually 1.0 mm). Furthermore, the lack of a standard submillimeter resolution as well as limited availability of diverse HiRes data with sufficient coverage of scanner, age, diseases, or genetic variance poses additional, unsolved challenges for training HiRes networks. Incorporating resolution-independence into deep learning-based segmentation, i.e., the ability to segment images at their native resolution across a range of different voxel sizes, promises to overcome these challenges, yet no such approach currently exists. We now fill this gap by introducing a Voxelsize Independent Neural Network (VINN) for resolution-independent segmentation tasks and present FastSurferVINN, which (i) establishes and implements resolution-independence for deep learning as the first method simultaneously supporting 0.7-1.0 mm whole brain segmentation, (ii) significantly outperforms state-of-the-art methods across resolutions, and (iii) mitigates the data imbalance problem present in HiRes datasets. Overall, internal resolution-independence mutually benefits both HiRes and 1.0 mm MRI segmentation. With our rigorously validated FastSurferVINN we distribute a rapid tool for morphometric neuroimage analysis.     A key issue to Alzheimer's disease clinical trial failures is poor participant selection. Participants have heterogeneous cognitive trajectories and many do not decline during trials, which reduces a study's power to detect treatment effects. Trials need enrichment strategies to enroll individuals who will decline. We developed machine learning models to predict cognitive trajectories in participants with early Alzheimer's disease (n=1342) and presymptomatic individuals (n=756) over 24 and 48 months respectively. Baseline magnetic resonance imaging, cognitive tests, demographics, and APOE genotype were used to classify decliners, measured by an increase in CDR-Sum of Boxes, and non-decliners with up to 79% area under the curve (cross-validated and out-of-sample). Using these prognostic models to recruit enriched cohorts of decliners can reduce required sample sizes by as much as 51%, while maintaining the same detection power, and thus may improve trial quality, derisk endpoint failures, and accelerate therapeutic development in Alzheimer's disease.
